I assume it's because Knuckles would make more sense using martial arts/brawling like Sonic does. Shadow without his chaos powers, or Tails without any involvement of gadgets/wrenches or his tails and even his flight etc. would seem kinda lazy. Knuckles' fighting style however is not that different from Sonic's in a lot of ways, because both use their fists and feet. Making him a Sonic clone would be easier to implement, and truer to character than making Shadow or Tails one.
Also I doubt Shadow is that much more popular than Knuckles, if at all.
I doubt Knuckles is in but TBF of Sonic cast of "friends", he and Tails are the most different. Knuckles technically translates better to a fighting game as Tails would generally be Sonic with Flight Mode.
I think Sonic is enough tho.

The sonic super fans love Shadow. Like a lot. His edgy persona fits into their fanfiction so well it's scary. He's probably bigger than Sonic himself in a lot of circles.

Are you watching the English dub? The English dub is HILARIOUS.
There are move sets for shadow and tails where they use those things on the vault. There is an entire choas powered shadow moveset based of in game shit, on the vault. Its based of his sonic battle moveset.
Also shadow is, strait up. Like more than most of the characters, why I have no idea. Dude was the first fucking question when boom came out.

Yup, just make him slower (but still pretty quick, like Greninja or Little Mac territory) while upping his attack strength a bit, and maybe change the neutral B to be a sort of homing gliding dive rather than a homing spin dash, and you've got a really great and fairly low-effort inclusion in my opinion.

Craziest thing about this? Ganondorf was played by Matthew Mercer, who was also the director of the series and voiced Kirby and Meta Knight. Since then he's become a pretty big-time professional voice actor... including the English voice of Chrom! So that trailer cameo is sort of a full circle thing for him in a way.
Such a cool series, I should give it a rewatch sometime...
