Making the HUGE assumption that this is true, it's possible that any "Conclusion" DLC will find some means of incorporating the choices that players make.
So let say a space toaster has a VI inside. Does that mean it becomes organic in the synthesis ending. Making space toasts will never be the same.

There is a flag in the save files for whether Shep dies in a blaze of glory or lives to fight another day. They could track that.

Well, Turians had a good run.
Here's what will happen after you buy the True Ending DLC:
- Shepard talks to the Catalyst Boy aka Bioware God.
- Instead of the shitty dialogue options he has normally, they have added Paragon and Renegade "special" options on the left of the tree.
- PARAGON: "Chaos is not a real problem."
- RENEGADE: "What gives you the right?!"
- Picking either decision will pre-empt the presentation of the "new solutions", and instead result in everything around Shepard phasing out, Matrix style.
- The environments changes to some Hell looking area, with Harbinger's voice telling Shepard that he cannot escape and that indoctrination is inescapable.
- You run around the area and evade Harbinger's attacks until your party members appear one by one to "give you strength to carry on".
- Powered up by the hope that all his companions have in him, Shepard runs up to Harbinger and destroys him with a super QTE event.
- The entire illusion shatters and Shepard continues running to the transporter beam along with the army. The Alliance forces enter the Citadel, and find Bailey leading the Citadel Defense Force fighting back the Reapers. After fighting through the Citadel (recycled maps from ME1 finale), you reopen the flaps and the Crucible docks.
- Shepard controls the Crucible weapon and targets the Reapers on Earth one by one, destroying them all. Harbinger flies up into space to take out the super weapon, and you defeat him in the final rail shooting sequence.
- 15 minute epilogue plays showing the celebrations across the galaxy, the fates of the surviving characters, and Shepard settling down with his romantic interest, or being surrounded by all his comrades if he has none.

The same flag is in ME2. They are so lazy that it's probably some code from ME2 left in there. In my save I died to become green magic space dust and the flag says I live to fight again.

Not true. My ME2/ME1 import is listed as LivedToFightAgainAll of the non-NG+ ME3 saves are flagged as "Not Finished." The end game state is likely a carry over from ME2.

It really is fucked up forcibly rewriting the galaxies genetic code without giving a single being the choice. Obviously some would go for it (EDI, maybe Joker to have stronger bones) but making that choice for everything is really fucked up.
In a way it's like ending the suffering of those who have died in the previous cycles. But once they became Reapers they seemed fine with killing everyone else.I realize that completely.

My biggest problem with the ending is really that it just seems like it belongs in a totally different series. If you pull a god-child space magic ending with a Final Fantasy game or some JRPG series where stuff like this makes sense, it wouldn't be particularly bad depending on how it is presented. But Mass Effect started out as a scifi space opera story, and for the most part it continues that way. It is about humanity and all of the galaxy rallying together and setting aside their differences to face the ultimate alien invasion. That is the tone set by all three games, and the expectations of the fans.
To conclude it with the kind of stuff you find in a completely different series is kinda stupid. To add that along with the ultimate Bioware style EXTREME CHOICE bullshit where you decide the FATE OF THE UNIVERSE in 3 different but totally generalized ways is just retarded. The lack of any sort of epilogue is also disappointing, considering how much time and effort they put into detailing the character relations in all the games and putting all sorts of neat details in the various flavor text.
I'm sure Bioware thought they were being smart, but there's a very good reason why the ending doesn't work given the context of the series. It really doesn't make any fucking sense.
