I have a 2008 Nissan Maxima with an aux input for an mp3 player. I notice a bit of distortion on some songs when I use my ipod even though the volume on the ipod is not at full volume. Could it be the car speakers or is it the fact that I'm going through the head phone jack on the ipod that's the problem? Is there any way to bypass the headphone jack on the ipod?

ummm..no. the headphone output is the only output there is on an ipod. Try using one of the tape deck/ mp3 player things and see if the distortion is gone.
 
You shouldn't get distortion when using the AUX jack, even though you are technically amplifying the signal twice. Do you get the same result when playing a CD?

Depending on the ipod model, you can get a lineout dock adapter for your iPod. But it sounds to me like your problem lies elsewhere...

I do not get the same result with a cd. It's crystal clear. Also, I only get distortion with certain songs on the ipod.

There's your issue. Those MP3's are boned.

Not if the MP3's are badly ripped, sometimes someone will just make a hash of ripping something and they will just be clipped all over the place, normalization won't fix that.

That said, one of the best tools for normalizing your audio files is MP3Gain. Give it a go, but it sounds like the files themselves are clipped out.

^^This. I found (when I still used my iPod) that whenever I used an EQ preset on the iPod, majority of MP3s would clip. Either setting the EQ to Default/Off and/or using MP3Gain on the tracks will fix it.
