Liquid tells Solid Snake that he was injected by Foxdie so that he could eliminate anyone that stands in REX's way and then the Pentagon could retrieve Metal Gear safely, but isnt that what Snakes mission was to begin with. If it wasn't for FoxDie, Snake would have stopped the nuclear launch, kill the terrorists and then REX would be there to give back to the pentagon.

Also, why did Liquid add the FoxDie vaccine to his list of demands?

In answer to the former, it's whatcha call a fail-safe. In case Snake didn't actually complete his mission -- although, since it's a game, he of course couldn't do anything but.

In answer to the latter, it's because he knew he and his associates were infected as soon as Decoy Octopus kicked off. Unless someone died of the virus before that, but in either case the point stands.
