Yeah, they often have ads for the games their comics are about. You can call it selling out, they say they only accept ads for games they think are decent, it doesn't really matter either way though.
I think the bigger issue is that particular ad is animated. I believe Gabe once stated (in amongst a rant against IGN) that PA would never have animated ads. So, yes, they did sell out.

they have had animated adds for a while, I think they mostly have a problem with ads that scream at you, jump off the page and shit, I think the require the animation be simple. shit the puzzle pirates add that I think they designed animated, though I do recall them at one time stating their adds would never animate, I don't think that is selling out. Maybe not standing for what you believe in but certainly not selling out
They used to have a strict no-animation policy. After they lost a lot of lucrative ad deals because of this, they ran a reader poll asking if people would mind having animated ads on the site. IIRC most people voted in favor of animated ads.
