One could also say that it was predicted in "The Dark Knight Returns"* and an issue of Spider-Man**.

Spoilers, of course.

*In DKR, at first Two Face tries bombing the twin towers. A while later, after the nukes, a plane crashes into a tower that looks a bit like the aforementioned Gotham twin towers.

**In one issue of Spider-Man, Juggernaut pushes the WTC over. Seriously.

Also of note is that the date 9/11 is fairly prevalent in 80's films. One of the most obvious occurences is in Beverly Hills Cop 2.

The WTC has been attacked/destroyed in movies and comics for years. Of course we'll see far less of that from fiction writers when the new WTC is built.

My favorite example of the WTC in cinema is in Lizzie Borden's first feature the 1983 film Born in Flames. It's my favorite radical lesbian feminist marxist science-fiction film. Ten years after a socialist revolution in America, different factions are dissatisfied with the current regime and their lip-service towards women's rights.
When one prominent activist dies in jail she becomes a martyr, her death unites the different groups, and in the finale of the film they pull off a plan to bomb the World Trade Center.

It's an intersting flick and has a terrific soundtrack, particularly the blistering punk title track "Born in Flames" courtesy of the Red Krayola; look for it on either their recent Singles collection or the Essential Logic retrospective Fanfare in the Garden. Lora Logic rules.

A freaky coincidence.

EDIT: You'll regret the day you ever beat me to an obvious snap comeback, Tenguman.
