So what if Alts (that significantly alters their appearance) were a thing in for Wii U/3DS?
What would you like to see? Great way to get characters in, without a full fledged moveset.

Alts really need to be a significant part of this Smash. They're such an easy way to add extra fanservice with minimal effort - see Project M, which gets so much mileage from not a whole lot of additional work on their part.
Things like Dr. Mario for Mario, Dr. Luigi/Mr. L for Luigi, Dry Bowser for Bowser, or even Boom!Sonic or SS!Zelda add so much to the experience and add so much fun to the game when all they really require is a little bit of model work and maybe a few extra lines of code to modify things like Mario's fireballs into pills.
I'm not very fond of the idea of making whole new characters alternate costumes, though. It feels like a copout to me - if I was a fan of a character and all they got to be was an alternate costume I would be pretty annoyed. Plus it's a lot of extra effort when compared to a normal alternate costume, necessitating things like additional narrator dialogue and a whole new voice actor. I hope they don't do any of those sorts of things, personally. If it's a different character I'd rather they either take up a separate slot and be a clone or just not get in until they can justify at least that position on the roster.
As I mentioned earlier what if Tom Nook is an alt for Villager.

Atlus is having a collaboration between SMT and FE for Wii U and now they are owned by Sega.
The're also probably one of the most consistent and largest 3rd party devs on the 3ds

That's a really good point, and I think a case like John Stewart is really comparable to Wii Fit Trainer. They're different character in a lot of ways, but they're both Green Lanturns, so it makes sense for them to be on that funny line between making a new clone and being an alternate costume, with little touches like new voice clips and such.I sort of dug how they handled John Stewart being playable in Injustice, which is exactly what you're describing here. Metal Sonic (obviously a different entity to regular-ass Sonic) as an alt with his own taunts and voice clips would be really cool and I don't think anybody would've ever realistically expected him playable otherwise, but characters like Dixie, Roy or Mewtwo simply being model-swaps with voice changes for Diddy, Marth and Lucario respectively would really rub me the wrong way. Honestly it would revolve around whether the character who had become an alt was realistically likely to feature in Smash as a separate character.

I like PM's redesign of him as a boxer with the boxing gloves he uses in Mario Baseball. They could also pull one of his designs from Mario Party 2. Or maybe even Donkey Kong Jr., who would fairly easily fit into the same category mentioned above with Lucina and Metal Sonic - with possibly a little more validity of seeing him as the same character if you believe Rare's old claims.Seems like Donkey Kong's alternate could just be him wearing Funky's clothes, since they're basically the same body shape sort of.
Or Eddie the Mean Yeti.
There's precedent for this: Zelda's Kirby hat is of her young form rather than of her adult form seen in Smash Bros.It doesn't make any sense for Kirby to look like the Villager who isn't in the game. He will have Villager hair without the face (just like Lucas).

Sorta, but it never was more than just a recolor (Melee's had different earrings and such, but Brawl's was literally just a palette swap).
