There's been a few. The ones that come to my mind are Veran from the LoZ: Oracles duology, The Shadow Queen from Paper Mario: The Thousand Year Door, and as someone else pointed out, Xia from Hyrule Warriors (though since that isn't in-house it might not count.)

Some of those are just bosses and not primary antagonists.

And yes, I know Cia isn't likely the primary antagonist of HW in the same way that Zant wasn't the primary antagonist of Twilight Princess.

It's referred to as a "she," but no, not really. Especially considering Dark Samus is just Metroid Prime in another form after absorbing the Phazon Suit/Samus' DNA.

Didn't the stage only have one new arrangement tied to it in Brawl anyway? It shouldn't be too hard deciding which to keep in that case. The rest of the music will probably show up in the Wii U version.

We know he spends a lot of time plotting out animations with figurines, so it's probably just a case of knowing exactly what he can do with the animations he's given characters.
