Well no shit, Sunrise wasn't sure at that point if they were going to do an R3 or not! They had to keep their options open just in case!

Though Chihiro of course never actually provides sexual services in the film, it's obvious to me from the many details I've pointed out and the director's confessionóthat Sen to Chihiro is a film about prostitution. I don't really understand why they'd pick up Galaxy Express 999, a show no-one has heard of. Moreover I really don't understand why it's a disc release - the show is a 112 episodes long, they're just looking to lose money on something like that. If they were putting it up for streaming that might be a different matter.
