There was some speculation that there were many, but recently an internal source revealed it was really just three. http://earthboundcentral.com/2012/07/earthbounds-specific-legal-issues/

It's going to be interesting to play this VC release and see if there's any actual changes or if Nintendo just decided to put out the original.
