I wouldn't expect them to use Metroid Prime's logo. The Samus design is inspired by Metroid Other M, so yea. That logo isn't bad either.

In the developer direct, from around 7:00 to 7:24 there's a quick montage of some random battles on various stages. If you listen, you can just barely make out background music on the stages (probably placeholders but whatever). They seem to correlate to the stages (sounds like the Zelda theme on Skyloft for one) but I can't make anything out on that boxing ring stage, which would help determine what it is if someone can if there is anything there.

Perhaps the Japanese version is easier to hear since there isn't a narrator talking over Sakurai.

Well, they've been using "The Legend of Zelda" in English at least since Ocarina of Time:

As for Kirby, the American logo is distinctive and has been consistently used for the majority of Kirby games in the US. As a piece of iconography, it seems fine to use.

Using the JP logo for Kid Icarus is easier, since that game "just" came out, and people over there would know it from that logo.

Samus previous design was based on Super Metroid, and through the games they tried to keep it that way. The only relevant Prime addition to Smash was Zero Suit Samus' design.

I could definitely see Takamaru happening, as that would be a major revival, I would think. Then with Mach Rider having guns, can easily be replaced with laser guns.
