I have to like manually click on each notification now to mark it as read to get it to go away
Used to be they would auto go away every time I previewed them

Having the same problem and I absolutely hate it. The feature worked perfectly before.

Same. Looks like there's a new feature, or I just noticed it. Now you can manually click off a little grey circle to uncheck the notifications. It's actually a little handy once I got used to it.
Sometimes it still doesn't clear them all though, so open all replies (show all, at the bottom). Then click mark all read. That fixed it for me.

Maybe they’re implementing the previous version into NeoGAF Gold and leaving us with this broken down crap? eBay loved to do that in order to incentivise business accounts.

There's your problem. You need a $5k chair minimum to correct the issue. Triple SLI probably wouldn't hurt either.
