Yeah, the art in Kanon 2002 was ARGH and the music wasn't too hot, but honestly there were more than a few aspects it handled better than Kanon 2006. They complement each other and I really think people who like one should watch both (which is why I hope the 2002 version gets licensed at some point).
2002 covered Mai more effectively, as you said. Despite the lack of her
, her encounter with the
being set in the present instead of the past really helped, she had great interactions with Shiori, she had this awesome obsessiveness with
, and they also treated the
with far more seriousness... He was a legitimate obstacle instead of a two-shot waste of space who was never really a threat. And yet even in that same arc, 2006 did real justice to Sayuri whereas 2002 skipped right over her backstory. Nayuki's feelings were in greater play in 2002 also, and she had more depth, and she honestly played more of a role in Yuuichi's day-to-day life, and she was much more willing to criticize him when he caused trouble. Good stuff.
2002 did fail totally with Makoto, though, so there's that.

Shiori was about even... She got a much better and more fitting
scene in 2002 and they gave her more than a couple token lines about her love for
, and Kaori was less cold, but they still didn't allow themselves enough time to cover an arc of that magnitude. And then there's Ayu. She wasn't as uber-cute in 2002, so that kind of sucks, but they did present her as a more intelligent character instead of 2006's version that could shift between insightful/thoughtful and really freaking dumb in the course of like five minutes.
But 2006 made every girl less--well--blushy, so there's that positive! Seriously, in 2002 it's like... Yuuichi says hi? Insta-blush for the girl. Yuuichi asks if she wants food? Insta-blush for the girl. Yuuichi makes a joke? Insta-blush. Ugh. D:
But then 2002 generally integrated all the character arcs into a more seamless story, possibly due to having to cram everything into 13 episodes instead of 24, and it really didn't feel like it was basically four distinct anime series presented one after another. But then 2006 had a much-improved of Kitagawa and infinitely better music.
So... yeah, I really don't have a conclusion except to say that like you said, they're very complementary. If there was some way to fuse the best parts of Kanon 2002 with the best parts of 2006, that'd make for pretty much an ideal anime.
