That was about I1, which was their first "true" DC universe game, but after that all bets are off as we've seen.
Not fitting in the story means nothing when you consider Bane/Grundy served no story purpose in IGAU and I can't wait to see the importance of Joker when we have like 4 stories already jammed into the plot.
You'd think so but why is Hal a GL again, why is Joker in? They resurrected or whatever the thing with Joker is and made sure "the" Green Lantern was GL in this game but leave out Superman's most important foe? If you can find a way to fit in Joker you can find a way to fit in Lex.
We don't even know how the Joker returns yet. He might only appear in a flashback sequence or as a manifestation of Superman's mind. If Lex figured into NRS's plans for Injustice 2, he'd be on the roster. You can't hold this game's roster to the same "rules" as the first. It was important for NRS to have as many iconic and well-known heroes and villains as possible in the first game. The series has proven itself already and established a fanbase. It doesn't need to have these characters in every franchise entry.

My guess is they felt they did their due dilligence with the first DC game, but wanted a new "big bad" and thought Luthor didn't make asmuch sense when not runningthe show as the main enemy in the game. Perhaps they had usage data showing he wasn't as popular with players, so there was botha gameplay and story reason for the call.
I can't figure Joker was played a ton more than Lex considering he's widely regarded as the worst character in the game and he's in the same position in-story as Lex. If they felt they did their due diligence then there is no reason for Joker to return.

Joker single-handedly corrupted Superman, killed his family and destroyed Metropolis. He put Superman on the path to the Insurgency. His actions have affected the lives of every character and bringing him back has significant narrative possibilities.

Yes he was but narratively how is Joker's return going to make Superman any worse than he is? I'd say seeing Green Arrow, his first Hero kill, is likely to affect him more than seeing Joker again. Fear toxin I feel like would be seeing Doomsday/Lois again more than Joker. Also how did word of Joker not reach Superman in IGAU?
It's not about making Superman worse, nor should Joker's return solely affect Superman. Harley Quinn for example, has become somewhat of a hero, albeit with her own twisted motives. Joker's return is surely going to throw her attempt to change into turmoil.
What narrative possibilities does bringing Lex Luthor back offer Injustice 2?
So a regression of Harley since she was "over" the Joker in IGAU and potentially something for Supes.
He was the best friend of Superman that was secretly funding the Insurgency whom Superman killed with his bare hands in front of the World. There's probably something there.
Edit: Also the storyline that casuals are familiar with of Lex becoming obsessed with Brainiac.

I think Lex should be represented in the series somewhere, he's an important DC character and to the Injustice universe. But I don't care if he's playable. When I think Lex, first and foremost I think a power suit, not a "power suit".
That's pretty much my takeaway. Even as a kid who collected the Super Powers figures, I was never fond of the whole power suit thing for him for hand-to-hand combat, so not having him be playable as a fighter is not a huge loss to me.
On that note, I'm really happy Dr. Fate is in, as that was one of the more rare Super Powers figures I never got and always stared at on the back of the card.
