Denis Villeneuve, Roger Deakins, and Johann Johannsson (if Blade Runner 2049 meets expectations).

Martin Scorsese and Robert De Niro

Still yet to watch Jason Bourne but Greengrass is my least favourite director of the series (Bourne Identity is still my favourite). But still, enjoyable films.

And a couple more that escape me at the moment. Incomparable team up imo.
 
Greengrass and Damon have made 4 movies together and only 2 of them are good. And on top of that, Bourne Supremacy and Ultimatum are very similar to each other. I disagree with the OP's opinion that Jason Bourne and Green Zone are good films. Average, maybe.

So yeah, there are plenty of better combinations. Scorsese and DeNiro are the gold standard, IMO.

If we're talking about film collaborators in general between directors and other contributors, then this kind of is the ultimate answer. Beyond the classics, in total there must be some 40 Oscar nominations between the two of them from the films they worked on together.
 
Yeah, Matt Damon and Doug Liman. The first Bourne movie was better than all that followed. Not that the others are bad, they're just not amazing like the first one.
