I did every side-quest in the game. They are really good and one of the reasons I put MM above all other Zelda games.Did you not do the Gilded Sword side quest? I always loved doing that one.
Majora's Incarnation is hardly a "villain." The villain of that game is Skull Kid. Yes, I know the mask is controlling him, but the player associates the issues of the world with Skull Kid. I think Majora's Mask itself has like 1 line of dialogue, something about Skull Kid fulfilling his usefulness. Not really directed at Link. Skull Kid, on the other hand, has much interaction with Link and many more lines of dialogue.
Edit to clarify: Yes, I know Majora's Mask is the antagonist. There's a difference between an antagonist and a villain.
I agree that Majora's Incarnation/Wrath is not "the" villain in MM, kinda like Demise isn't "the" villain in Skyward Sword (Ghirahim is), even though both are the final bosses of their respective games. And I would much rather have Skull Kid playable instead of Majora's Incarnation/Wrath, but he was deconfirmed already, unfortunately :|
