Webcomics with secret content

There was once a time in 8-Bit Theater where Brian Clevinger did a color swap of a character and the other characters commented on it (this was years before the Berenstein/stain meme) and the color swapped character insisted it had always been this way.

So if readers went back through the comics, Brian Clevinger had replaced every single entry where that character appeared with a color swapped variant just to fuck with the readers. (I was so confused I went back into my cached files and found the old copies just to prove I wasn't crazy.)

The man is a genius and his book Nuklear Age is amazing.
 
It might not be a webcomic but I used to really love the secret content hidden in the Strong Bad emails. If you clicked on a certain word, or something else, as it played you could get secret bits.
 
Dinosaur Comics has additional material in the alt text for the comic image, and in the email subject provided for the "contact" link at the top of the page. There is also a T-Rex ASCII art image commented into the HTML for the site.
