Alright, this is about the best individual episodes. Including 2 parters and individual shorts within animatrix or others.. No movies. Because I think a truly inspired work can really shine for 25 minutes or so if the team puts their effort into it. Sometimes you could just feel it and those episodes excel above the series norm. Anyway, my library is not too vast but here's some of my favorites in no particular order (PS - don't read reviews if you havent seen episodes, may contain spoilers)

Cowboy Bebop - Pierrot Le Fou

Just watched this one again today, sparked the thread. I just think this is 25 minutes of brilliance. Everything about it has a film noir feel to it. A beautifully woven tale within the Cowboy Bebop universe. Had a very cool villain, dark colors overall, haunting music, great fights. I really liked the first fight Spike has with Mad Pierrot. The far shot where his kicks are blocked by the cane. Also, the insane animation. A lot of exaggerated stylistic movement. The flashback was awesome, as no voices spoke over it, just a techno backround sound. And the whole creativeness of the fight in the amusement park. Like I said, 25 minutes of brilliance. There's just so much to like.

Cowboy Bebop - Real Folk Blues part I and II

This 2 part episode still leaves me gripped, shocked, and satisfied everytime. It's rare for something still to have that impact a second or third viewing. Music was wonderful throughout. The mysterious past of Spike and the whole backround story of Cowboy Bebop didn't dissapoint. It still kept the mysterious intrigue as always, leaving that to the imagination, and finished the series with likely the best of the run. The sequence that plays an altered real folk blues as Spike storms the buidling is also superb. Not much more I can say except "Bang".

Cowboy Bebop - Ballad of the Fallen Angels

Last episode on the list from this amazing series, though I could probably throw a few more in if need be. But this episode was the first episode that just left me in awe. I heard a lot about the series while looking into anime year's back, and when I saw the best of set at Blockbuster, I grabbed it. This was the last episode on the disc, and it just floored me. I immediately ordered the series off Amazon.com following this rental. Just tons of style all through the episode, leading to some of the best music, fight choreography, and moments in the series. Getting thrown from the church with the flashback and slow motion is among the best things I've seen in anime.

Berserk - episodes 15 & 16 (The Decisive Battle & The Conqueror)

Hard to pick an episode when an anime has a storyline across the whole series. But this episode really had so much happening. Griffith's dreams seemed brightest here, and so achievable. It was almost like a mini movie about a single war. Tons of ups and downs, and just pure bad ass fighting. I also loved how smart and strong the opposing army was. After the idiotic commander character of before that the anime expanded on, it was nice to see a level headed opposing officer. And to see the battle strategy unfold was very cool.

Berserk - The Eclipse & Perpetual Time (final 2 eps)

Simply for the ammount of emotion these episodes took out of me. With the manga not a thought in my head at that time, I have to admit I wanted to kill whoever did this. But in the whole world of Berserk, they pulled this off with amazing accuracy to Miura's chapters. This is what the whole series lead up to, and they delivered even with their low budget. You could just see the work put into this. You just felt everything, Guts' heroic efforts, hatred for Griffith. It definetly accomplished something

Samurai Champloo - episode 1 (Temperstuous Temperaments)

This episode is all about experimentation. I think Wantanabe just went off with it, showing his love for animation. There's tons of style, like any good Wantanbe episode. Character designs just shine. Some individual shots are awe inspiring, like the guy's eyes while talking to Mugen right before he gets his arm chopped off, Mugen's entrance into the tea house with the light shining through, The hat shielding Jin from the blood he just drew, the shine of the blade when they go to chop Mugen and Jin's heads off at the beginning. There's so much to admire. Especially the fights. Wow, the fights. Maybe the best sword fighting in animation. The shaky cam giving it a "I'm there" feeling is cool too. And the fluid animation, awesome staging. I love it all

Samurai Champloo - episode 13 & 14 (Misguided Miscreants - part 1 & 2)

This was all about the story. Number one, you got Mugen's backstory and the episode just puts you right into a somber feel. All the stuff Mugen put up with. Then it begins to move into a great plot. There's a feeling a fear lingering too, because the enemy just seems capable of manipulating and hurting Mugen. A real Vicious/Spike feel. But as the plot thickens, that brings a lot to the story as well. The unlikely become manipulators, everyone trades on everyone in brilliant fashion. Episode 14 particularly is what's so amazing. The music and backstory was so touching. And the moment Jin meets Mukuro.. Wow. The line "I was supposed to kill him" and the proceeding fight. I may have jumped out of my seat and cheered, I don't really remember. But it was so quick, so real, and so brutal/deadly. Then things being set right in the end by a hobbled Mugen. The movement on his slices here was awesome.

I don't mean to alarm you but you have dogs on your face
I have watched relatively little anime, but I definitely agree on the final episodes of Cowboy Bebop. I remember that leaving an impact on me that didn't subside for quite a long time..
The sequence that plays an altered real folk blues as Spike storms the buidling is also superb.
Yup, one of the best climaxes to a series ever, IMO.

i think it was the third episode of Evangelion, where it shows the flashback of Shinji going beserk and kicking the Angel's ass. It's the point when you actually see why Ikari chose his son to pilot Eva-01.

Fullmetal Alchemist - Episode 25, because this episode was so freaking sad :(

RahXephon - Episode 19
Bones is amazing! This was the episode with Asahina & her Dolem. The sequence where Ayato fights her was absolutely stunning and just extremely well done. The whole messages throughout the buildings was really beautiful, and overall just a really emotional sequence.

I can't think of any more at the moment, but pretty much almost every episode of Berserk was amazing (though I hated the inconclusive ending... but what can you do about that)

Damn Pierrot le Fou, I want to see that episode! I stopped watching Cowboy Bebop right before this and saw the preview. :(

Still it's nice to see all these homages done by the creators, such to this obscure french reference. :)

I really like Detective Conan, the episode I liked the most was the seventh, with the surgeon and his kidnapped son. That was quite moving.

Also, Remi (if you have not seen it it's normal), when it's revealed who Mister Vitalis really was. Damn, that series has got so many great moments. And Cuore, it's also a great show (I dunno the original japanese name), but my favorite was with the bully kid. The show happens in Turin at the beginning of the 19th century. The wise teacher build a setup to wise up the bully, and he begins to tell a story about a neglecting and mean kid like the bully, who was the sole being alive left to his handicapped grandmother. At the end in the story (he had fought a battle with some brats), we see him fall covered with blood, and his poor old grandmother cry. Everytime I think of that moment, that makes me drown in my tears. And then we go back to the school in Turin, the bully who was listening to the story behind the doorway of the classroom all the time comes in, and he kneels before his teacher and says: I don't want to be like the kid in your story! I'll be different, I promise!

Damn :(

There was some animé about the three musketers (it's not the one done with the dogs), it was really mature, Radio-Canada kept showing it in the morning, and the story was really graphic, and well made. I think this is my favorite rendition of this classic tale ever. The characters were all awesome, and especially the Cardinal de Richelieu. What a goddamn bastard, I remember the scenes with Louis 13 and the man in the Iron mask. It will come out in Region 2 PAL, and I shall import it.

It's fun, because France is nearly the country besides Japan where animé is the more popular, the dub industry is really great, and anime is more mainstream there than in any other western country. The dubs are really great, whenever I listen to it's english equivalent, it just pales. I remember peopel listening to the french dub of Evangelion on the original ADV DVDs and saying "damn, France sure knows how to dub!" while in France, it's considered a really average dub. And thanks to Radio-Canada, along with other channels, I discovered animé and such great shows at quite a young age. :)

As for animé that left me emotionnaly floored, that would be Macross Plus. That's the title that really made me a big animé fan. :)

Oh, and for any interested, it's said that the episode Pierrot Le Fou was a tribute to Batman the Animated Series. Stealing a bit from The Penguin(look/cane) and Joker(smile/insanity/amusement park climax). Kind of explains why I love it's different feel. Like I said, it feels like a tale woven into the Cowboy Bebop universe. I love both CB and Batman so it's no wonder this episode was amazing

BERSERK: The whole series pretty much but i really liked the episode where he left the band of hawks.

Kenshin: Saito Fight and Aftermath. Brilliance

Bebop: same as original poster

Trigun: The last Wolfwood episode and the one right after that.

GTO: The one where he challenges the gym teacher for a swim :lol

Outlaw Star: The wrestling episode

GunGrave: Harrys Betrayal and final Episode :(

Ippo: The every beach episode and fight episode

Cowboy Bebop - Ballad of the Fallen Angels, Jupiter Jazz #1 & #2, Real Folk Blues #1 & #2. Anything with Spike and Vicious is amazing.. the fact that there is next to no backstory told whatsoever bar through flashbacks with no dialogue adds to the entire atmosphere. Plus some of the best music is in these eps. God bless you Yoko Kanno *mwah*!

Planetes - Episode 7 where Hachimaki meets the
Lunarian
and that episode (think #10) where Yuri
finds the compass which his wife had in the spaceship crash
. It was amazing as the first chapter in the manga, and even more amazing in the anime.

Can't really think of anymore at the moment because my mind is fried.

Oichi

I'm like a Hadouken, down-right Fierce!
Samurai Champloo - 1, 13, 14
Naruto - Lee vs Gaara (48 - 50), 78, Neji vs. Kidomaru (116- 117)
Love Hina - 4 (the only semi-serious episode in the series, it was actually pretty good :p)
Cowboy Bebop - Balled of Fallen Angels + Asteroid Blues
Azumanga Daioh - 1 and 2 always kill me... Osaka rules :D
Abenobashi Magical Shopping District - 3 and 4
Read or Die - 3
Excel Saga - er... any of it

Yeah, that was an intense moment, seeing everyone's reactions, and then Griffith's. I couldn't believe that was happening and was clueless as to how it would end

I'd like to add- Cowboy Bebop, "Speak Like A Child"

That's such an amazing episode too. Like I said, I could add even more Cowboy Bebop but didn't. The whole episode is just a feel good episode with so much fun creative stuff going on, until the last sequence. Episode #24, right before the end, was also a heartbreaker, and an extremely memorable episode

Naruto - 19. The end of the zabuza arc, a definite high point of the series for me. Shame some of the other episodes vary in quality so much.

The one piece episode with luffy giving nami his hat is awesome aswell.

Some spoilers, though I'll do my best to avoid real big ones. To be nice, I'll put some of the episode titles in spoiler tags (the ones that seem slightly spoiler-ish). Also, these are in no particular order.

One Piece - Episode 37 -
Luffy Stands Up! End of a Broken Promise!

This episode has not one but two of the most memorable moments in the entire series in the final 5 minutes or so of the episode. If you ever wanted to learn how to make a villain truly detestable and your heroes totally awesome, take a lesson from One Piece's Arlong Arc.

One Piece - Episode 126 -
I Will Surpass You! Rain Falls in Arabasta!

Simply a genius piece of work. The culmination of what was, at the time, literally half the series worth of build-up. Good enough, epic enough, and climactic enough to pass as a final episode for most series (and really better than most final episodes in anime).

Fullmetal Alchemist - Episode 25 -
Farewell Ceremony

Without saying much about this episode, I will say that it has the finest Roy Mustang moment in the series. "It's starting to rain." Yes, Roy. Yes, it is.

Cowboy Bebop - Episode 26 - The Real Folk Blues - Part 2

Not really much more to say about this episode. Probably the finest anime finale ever.

Cowboy Bebop - Episode 18 - Speak Like a Child

This is kind of an understated choice. We see Spike and Jet go on a pretty amusing quest to find a beta player, and some questions about Faye's past start to get answered...just with more questions. It's also one of the first times we really see the scared little girl in Faye. It's really difficult to say what makes this episode great. It just is.

Wolf's Rain - Episode 13 - Men's Lament

Why do I love this episode? I don't really know. It's just Quent and Hubb on a cross-country car trip, but something about its simplicity makes it truly memorable to me and a terrific piece of character development. Proof that you don't need big explosions and crazy fights to be great.

Berserk - Episode 19 -
Separation

Some would probably choose some of the bigger battles or the crazy ending, but to me, the best moment of the series is the "final" confrontation between Guts and Griffith. It's a simple and very fast "fight," yet the whole encounter takes up the lion's share of the episode. So many emotions from so many directions, and such a pretty setting for a duel. In a series that can go so over the top sometimes, such an inescapably personal and human confrontation is all the more refreshing.

Naruto - Episode 19 -
Zabuza Disperses into the Snow...

The bittersweetly emotional finale of what is still the single finest arc in all of Naruto. I can't really remember ever tearing up over the passing of villains before, and yet this one succeeded at doing just that.

Paranoia Agent - Episode 5 - Holy Warrior

The best videogame episode. Ever.

Samurai Champloo - Episode 14 - Misguided Miscreants (Part 2)

Samurai Champloo's answer to Bebop's Ballad of Fallen Angels. The artistry of this episode is undeniable. So much is said with so little spoken, and we can really start to see what kind of effect the journey has had on the main characters. It's really quite the masterpiece.

Naruto - ep 19
Zabuza starting to cry after finding out about Haku's death had me tearing up too..

Monster - ep 9
Most would consider it a filler episode but i found the story of the burmese (?) girl and the soldier who adopted her to be a touching one.. the music at the end when we see the girl jumping in the puddle and smiling was perfect, too.

FMA - ep 25.. enough has been said about this one, but awesome..

Any episode of Dragon Ball Z where fighting takes place, any episode of the Thunder Cats where Liono yells "Hoooo!", and any episode of Cowboy Bebop where Spike fires his gun.

Animatrix Short - (Both parts of the history of the war between the machines and man)

Pokemon - An episode very early in the first season where Ash and the gang get's on this cruise ship. I remember this one joke with team rocket before they got on the boat that made me almost pass out laughing. I'm afraid to watch the episode again because I was so much younger and easier to please from a humor standpoint that I'd probably think the humor was juvenile, though.

DBZ - Goku Vs. Frieza fight episode when everyone has left the planet and it's just Super Saiyan Goku vs. Frieza. They are evenly matched the whole episode and it's just this huge, spectacular back and forth battle.

Ghost In The Shell 2nd GIG - Episode 14

This is the 'poker face' episode that details some of Saitou's history, including how he met the Major. Everything about this episode was just fantastic, the story, the music (especially that vocal track that plays throughout the episode) the action, all of it was just amazing. It really stands out as one of the single best episodes I've seen in any anime series.

My other favorites from Fullmetal Alchemist and Cowboy Bebop have already been mentioned.

I would list others, but people have listed them already.

Ditto...but I guess I can still try to find some unmentioned eps:

BECK - Episode 05
(The one with the song in the pool.)

Full Metal Panic? Fumoffu - Episode 08-09
(The one where Sosuke fails to learn fair-play rules.)

Stand Alone Complex - Episode 25/26
(Everything comes together. All sorts of shit goes down.)

Stand Alone Complex 2nd GIG - Episode 04
(The one with the helicopter chase and brilliant BGM.)

Kenshin OVA1 - Final Ep (4)
(I can't spoil this one.)

Jungle Guu - ?
The Bank robbery episode. :lol

MetatronM: Ep 37 of OP is the one with the Tarantino strut, right? If so, winner. But anybody who says Paranoia Agent has the best videogame episode ever clearly has not watched enough Jungle Guu.

Future GPX Cyber Formula Double One OAV: Last Episode
Arc The Lad: Episode 14
Wild Arms TV: Pretty much the last half of the series.
Flame of Recca: Recca vs Kuukai
Lord of Lords Ryu Knight TV:
The episode where everyone else in the party gains their Class upgrade to their Ryus[/b]

There's a whole slew of other stuff but those are the ones I've watched recently and so they're sticking out in my head right now.

Totally forgot this one. I could prove why almost every episode in GITS:SAC and 2nd GIG is awesome but there were a few that give you that emotion where it's rare to get.

Trigun - Under the Sky So Blue (Episode 26)

Cowboy Bebop - Ballad of Fallen Angels (Episode 5)
Cowboy Bebop - Sympathy for the Devil (Episode 6)
Cowboy Bebop - Jupiter Jazz (Episodes 13-14)
Cowboy Bebop - The Real Folk Blues Part II (Episode 26)

All I can think of currently.

I agree with most of what's been said already, but I gotta add Hard Luck Woman from Cowboy Bebop. Just a perfect end to both Faye's and Edward's stories, and a great reflection (for lack of a better word) on how far the characters have come in the series. And Call Me, Call Me....

Yup, Hard Luck Woman and Speak Like A Child are two of my favorite eps; truly amazing what they did w/ Faye and Ed. Ballad of Fallen Angels drew me in, and is a great stand-alone and remains one of my tops, but in the context of the whole series, those two Faye eps are amazing.

For me, any of the Shippo episodes of Inuyasha. Those are always such a hilarious and light-hearted break from all the serious drama.

I'm rather fond of the last three episodes of Cowboy Bebop, I wish the series had more continuity throughout it. I guess all the light hearted episodes really make those last three sink in a little more, but still...Cowboy Bebop could have been much more awesome with one or two less filler episodes.

Dragon Ball Z: I remember really well the first time I saw a DBZ SHITTY VHS fansub: it was the episode when Trunks comes back in time and slices Freeza to bits. I about crapped my pants...I was twelve, and I don't even think the US version had aired anyone near that point yet. Also, the episode where Gohan gets pissed off and goes to the next level and beats down on Cell gave me goosebumps. Knowing DBZ that was probably like 10 episodes though

I think every new episode of Naruto becomes my favorite, that show is so damn good and addicting. I know other full grown men who don't watch any anime who love Naruto...

Macross: of course, the "final" episode where Rick rescues Lisa, Minmay sings her song and everything gets blown up. Gave me goosebumps when I was 10, still does today.

Finale of Cowbow Bebop OF COURSE. I still pull the DVD off my shelf and just watch the last set now and again.

Trigun - Sin and the whole final arc. When everything starts coming together and
Wolfwood's death episode and the coping therafter
. Just makes you realize that a show can actually convey a good moral message, even in animated form.

Robotech - Roy Fokker's death :(

I remember watching the series every day before school, and that episode hurt me so much at the time. I saw a hero killed, and everyone forced to move on. It was just so sad.
