The thing about Toon Link is despite being a clone, the character himself has still been used in recent years. I don't know if this is why Sakurai added the Pokemon Trainer, but I always saw the character as a way to represent Fire Red and Leaf Green. Charizard is obviously back because like you said, he's got priority and the fact he's got two Megas in X and Y. I have serious doubts Squirtle and Ivysaur are coming back, especially with Mewtwo so heavily requested and Jigglypuff still unrevealed.

Ike's already one of the most popular fighters in Brawl and starred in two FE games as an utter beast of a unit. I think he is more well known.
Its all about promoting the new fanbase of Awakening, rather than because people dont know who Ike is.

Before Roy got replaced with Ike, people would have said Roy was more popular than Ike, simply by virtue of being a star in Smash Bros compared to one of Nintendo's (then) niche franchises. As many have pointed out various times in the past, popularity isn't the only thing considered in these decisions.
I think it's safe to assume Sakurai will stick to just Marth and recent-FE-game character. I'd like Ike to stay, but wouldn't expect it.
The thing about Roy was that he was very similar to Marth. Ike is actually quite different from those two. That gives him a better chance of being in, I think.

Ike is definitely more different from Marth than Roy or Chrom. If I was a betting man, though, I'd bet that the new FE character won't be Chrom, but Robin (or maaaaaybe Tharja) for that very reason.

Never said Ike can't be in the game, just that if there are any cuts, Ike is probably high on the list.
Also, time crunches and limited resources can definitely stop sakurai from adding 3 Fire Emblem characters, depending on where his priorities are. It's not like he can just will something to happen and it will magically appear.
It would've been nice to have a girl rep the series, but there's that one who's already an assist trophy.
Mewtwo, Ivysaur and Squirtle downloadable expansion pack, do it Sakurai. You killed my main from Melee don't do it again.
