If we're concerned about Doc with fire, you could easily swap it with electricity, like he had in Melee. A giant electrical storm for his Final Smash. Of course, when you get to that point (Megavitamins + changed properties on some attacks), he probably qualifies as a new character, based on Lucina.
Which I wouldn't mind, honestly, though I'm sure it'd piss some people off. Doc is my go-to guy in Melee. Hoping he makes an appearance in some way...

I think for the Pokemon, their shiny colors can be relegated to color swaps since nothing physically changes about them. It would be interesting though if not only did they add shiny versions, but they would also emit sparkles every once in a while.
On the Pikachu note, I'd love to see him with Ash's hat.

That would probably lead to brawl levels of disappointment for some.
There's really not that many alts that I want or expect, actually.
1) Dr. Mario [Mario] - Naturally.
2) Ms. Pac-Man [Pac-Man] - She's almost as iconic as Pac-Man himself.
3) Fusion Suit [Samus] - Pretty sure this one is deconfirmed already, though.
Still holding out hope!
4) Dark Pit [Pit] - Assuming he's not included as a clone. We already know they're willing to voice swap, so...
5) No Helmet [Mega Man] - A pretty iconic look itself, when you think about it. You know, with the MM2 opening and all.
Now we get more into "pipe dream" territory...
6) Hilda [Zelda] - I'll settle for just a palette swap here, but Hilda's the best, so I'll be disappointed if she doesn't show up at all.

At this point he still hasn't broken the "Alts have to be the same character" rule, though he has gotten close and then made them different characters or had similar colorings to different characters.
