In Metal Gear 2, Gray Fox reveals to Solid Snake that Big Boss had rescued him from a forced labor camp after the Vietnam War. However, this is rendered impossible due to Big Boss being in a coma over a month before the end of the war and not waking up until sometime in 1984.
Yevgeny Borisovitch Volgin is revealed to have survived Operation Snake Eater and fell into a coma. Earlier sources such as Portable Ops and the Metal Gear Solid 4 Database claimed he had actually been killed, with Metal Gear Solid 3 strongly implying such was the case. He eventually dies for good in Afghanistan after confronting Venom Snake.
Kazuhira Miller loses his right arm and left leg after being captured by the Soviets in Afghanistan. His character artwork for Metal Gear Solid depicted him with a full set of limbs.
As Mission 46 and the end credits had shown, Venom Snake is not actually Big Boss, but a phantom/body double created using plastic surgery and hypnotherapy (similar to Liquid Ocelot). This "Phantom" is the Big Boss encountered and killed by Solid Snake in the original Metal Gear. This is used to explain how Big Boss managed to survive in the aftermath of Operation Intrude N313 as well as other possible inconsistencies.
XOF is revealed to have been created by Zero to ensure Snake succeeded in his missions, including the Virtuous Mission and Operation Snake Eater.
Cipher is revealed to have been the original name of Zero's organization. He would rename it "the Patriots" in 1977. This contradicts a briefing tape and the ending of Peace Walker where Big Boss was shown to have not even heard of the name "Cipher", which had implied that it was an alias created after Big Boss parted ways with Zero. Similarly, it also retcons the bit about the Patriots being the name of the organization since its inception in Portable Ops and the ending timeline in Metal Gear Solid 3.
Ocelot mentioned that Zero founded Cipher with Volgin's half of the Legacy. In Portable Ops, Ocelot already had the KGB's half of the Legacy when he killed the DCI to take the other half of the Legacy.
The game also massively retcons the war between Big Boss and Zero. Specifically, Zero had been in a vegetative state since at least 1977 and that said condition had been brought about by Skull Face via vocal cord parasites that he manipulated Zero into infecting himself with via a pin of a deceased accomplice of The Boss back in Layforce, and he had the AI system created as early as 1977 (which had also been earlier implied in Miller's secret call in Peace Walker) in order to implement his will due to Skull Face with Big Boss's separation playing little role in the event, with Zero attempting to make peace with Big Boss during the latter's coma, and was also not involved at all with Big Boss's coup d'états, let alone placing him into a nanomachine-induced coma. It was also shown that Ocelot was aware of Zero's ailing status, and it was also implied that Big Boss and EVA were fully aware of Zero being in a vegetative state in some of the cassette tapes. In Metal Gear Solid 4, it was mentioned that Big Boss's coup d'états were the reason why the Patriots AIs were commissioned by Zero, that Zero gave the order to preserve Big Boss as an icon, that Zero went into hiding as a result of Sigint and Para-Medic being killed by Ocelot and Gray Fox/Para-Medic, respectively, and it was implied that his vegetative state in 2014 was simply due to Zero growing old and that he had entered such a state some time after 2005. It also mentioned that Zero grew in power and influenced the White House directly in Metal Gear Solid 4, which was made impossible by his vegetative state occurring in the 1980s. The game also reveals that Zero was in part directly responsible for Diamond Dogs and the Outer Heaven Uprising, when Metal Gear Solid 4 implied that Zero was caught off-guard by Big Boss's coup d'états. In addition, Metal Gear Solid 4 stated that EVA and Ocelot were trying to fight Zero directly.
It is revealed that Code Talker researched The End's remains after Operation Snake Eater. This contradicts a scene in Metal Gear Solid 3 which showed The End's corpse blowing up when a microbomb detonated after he died.
It is revealed that Venom Snake creates Outer Heaven while Big Boss creates Zanzibar Land after the events of Phantom Pain. This contradicts the fact that Big Boss underwent cybernetic surgery as a result of his injuries in Outer Heaven after his battle with Solid Snake.
