SF story never follows a line, Capcom stated several times that they don't have a canon and that new entries act as a revision of the previous ones.
In addition to that consider that even inside the same game, to play with a player or with another often contradict other endings because the story of each character is a 'what if?', so you'd need to consider which endings are canon and which aren't even inside a game, something that Capcom didn't make.
And well, obviously movies, comics and other stuff not made by Capcom isn't canon at all.
Let's hope this time in the Story mode they make a single canon story for the game, one where you don't always play with the same character like in the old DBZ games (I didn't play the last Mortal Kombat).
And then they can include a separate arcade mode where you always play with the same character and each one may have their own what if story without considering if it fits with the main story or not. Obviously it would be great that all the endings would fit with the other ones and the main story.
And if they want to add future DLC/purchasable stuff they may even expand the story with new episodes, maybe even making chapters for the main story of SF1, FF, SFA, SF2, SF3 and SF4 once they added the main characters involved (but I'd hate to see Gill or Seth without having like 3 or 4 dozens of characters before).
