Internal battery are like phone... the best world where you can plug in any USB and be happy.
The needed of to remove the recharged battery plus put in a 3rd accessory is already a mess by itself.

Well take me less than 10 seconds to put my controller on desk and get a new one...But how do you argue that?! I can swap batteries in less than a minute and continue playing wireless. How do you do that with an internal battery? I mean, ok, you can have the opinion that it's better but why and how do you argue for that when there are very good rechargable batteries available?

From what you're describing, it seems to be a use case basis. I've never run down a battery in the Dualshock 4 because I never really play more than four hours at a time. After I'm done, I put it back on the recharge dock and its fresh the next time I want to use it.
The issue with good rechargeable batteries like Panasonic/Sanyo Eneloops are that they're not particularly cheap in Australia and add quite a notable amount of weight to the controller. I'm not a fan of heavy peripherals, from mice to controllers, so I remove the batteries from my Xbox One Elite controller and just use USB if I don't need wireless functionality. Weight doesn't really seem to be an issue with enclosed batteries, as seen with the Dualshocks and Wii U Pro controller.
So there are merits to enclosed batteries, especially if they run forever like that in the Wii U Pro controller.
