Honestly I wasn't bothered by any of them. There is enough happening during the film that you're busy absorbing it, and most of the niggles are far more awesome than they are problematic.

I think this is what most people need to come to terms with. The movie will probably disappoint when you hold it up against the prequels, but as a finale gawd it was awesome.

I'd go as far as saying those plot holes were, for lack of better words, well-presented. Certain scenes in TDKR just felling jarring in comparison.

I cried but not at the ending
I'll type proper impressions in the spoiler thread tomorrow when I'm rested and off the high of seeing the film for the first time... But Bat-fans in this thread should not have to worry. The film is a little more "out there" than The Dark Knight but never reaches the silliness of the focused microwaves in Begins (in my opinion). Lots of nice nods to both prior films as well as the comics without feeling forced 99.9% of the time. Yes, some motivations feel a little off in the first half and there is some true "Nolan" dialogue (no "no more dead cops" moments that I saw so far). But the third act is unrelenting and I couldn't really ask for a better ending.

My impressions are simple! Don't go in hoping for a movie that was as memorable as The Dark Knight. Go in expecting to see the finale of Nolan's Batman series.

It's going to come down to whether people walk in wanting a Batman Begins type movie or Dark Knight type movie. And that's going to divide up the opinions.
