Just delete them..they are already saved to iCloud. When I switched from an iPod touch 4 to an iPhone 4s...I deleted tiny tower and then reinstalled it on my iphone. Upon starting it up a message popped up saying there is a more recent save and if I would like to use that.
Im not sure about pocket planes but Im guessing it works the same way.
This only happens if the particular app supports iCloud explicitly. Do NOT just delete apps assuming you can get your data back later.
