The primary difference is what pokemon you can get between the two. The pokemon on the cover is the version mascot, which is generally the most difficult exclusive to trade for. It'd be wise to base your decision on which of the two you like better.

Been playing since Ruby and Sapphire. I've seen nada without RNG'ing.
You can stay connected to the internet all the time in this and access friends, people you've previously battled/traded with and people in the same area from the bottom screen. I've not tried yet but I think you can instigate trades and battles straight from there.
Saving only takes a few seconds, if that.
If its your first Pokemon game it doesnt really matter. Just choose x or y depending on how much you like the cover legendary.

Honestly, the only significant choice you have to make is between Xerneas and Yevetal. Everything else is either a Mega Stone (which you can trade) or standard Pokemon (which you can trade).

Supposedly you can buy the Kanto starter mega stones later on, but I don't know if that's just for the ones you missed out on or if you can get duplicates.
Mewtwo's stone might be one per game also.

Do we have a list of the Pokemon's names across regions? I wanna know what the Japanese names are to see if all the Trademarked names found the other month are now taken, or if they're hints at future Event Pokemon.
It doesn't look like Poke Centers are needed for trades any more.

Both fossils are available, though you have to choose which one you get for free.

With so many people playing I wonder how long it will take for enough people to catch it and spread it (got mine early on in Gen IV...I made sure all my GTS trades had it).
It appears in the mountain region pokedex which I think is the last one to be unlocked so from that I would say late.
