Amazon isn't putting Instant Video on Apple TV? Well then, Amazon just lost $60 from me. I was planning on buying the Star Wars original trilogy on Instant Video, but I guess I'm going with iTunes instead.

Where did you read that? In the past it hasn't been on Apple TV since Apple was making the apps and they wouldn't make a competitor app, but with this device the app store is almost like iPhone, which has an Amazon Instant Video app. All they have to do is modify the existing app to work with the new controls and match the rest of the Apple TV interface a little better.

apps are not limited to 200MB. Basic app bundles are limited to 200MB, requiring the remainder of the app being downloaded in the app's resource bundle (which is also where app thinning occurs). That's what on-demand it. On-demand can then further be augmented by making the assets able to be purged automatically or not. If not, they act like apps have always acted (showing up in space taken up by the app). If they can be purged, then as your OS looks to make room on the FS, any resource bundles able to be purged will be.
the only tvOS limit is the same as iOS in general... which is like 10-20GB or something

If my main apps for media are player, plex, Netflix and Amazon prime, and I currently use my Xbox one to access most (with an iPad as remote/browsing when possible) - then are there any benefits going with Apple TV for media? wondering if AirPlay is useful (does that hand off to Apple TV so I can use my iPad for other things?)
If not then I'll hold off and see what happens in the app space - some apps and games might make it worth jumping on

There is no persistent local storage for apps on Apple TV. This means that every app developed for the new Apple TV must be able to store data in iCloud and retrieve it in a way that provides a great customer experience.
Along with the lack of local storage, the maximum size of an Apple TV app is limited to 200MB. Anything beyond this size needs to be packaged and loaded using on-demand resources.
The operating system purges the cached resources associated with the asset pack from local storage.
An asset pack is eligible for purging when all of the associated tags are no longer retained by any request. The resources associated with a tag may remain on the device for some time before it is purged, including across app launches.
Making another request for the tags moves the lifecycle back to phase 1. You can influence the order of purging by setting the preservation priority for a tag. For more information, see Accessing and Downloading On-Demand Resources.

If I get one of these new ones how can I set it up to send the HDMI video to my TV, and the audio to my speakers that only have 3.5mm connectors. I like to be able to listen to music without turning on my TV so daisy-chaining it through my TV is not an option. I have an Apple TV rigged to do the audio through the optical port at the moment, but I'm curious if I'm screwed without that on the new one.
not "screwed", but you'll basically need an HDMI splitter that transcodes to 3.5mm (or optical, as you say you have one?)

Bought the 64GB. Kind of regret going for 64 now, but I guess we'll see how real-world requirements play out.
I was not recommended to buy an extra Remote when I checked out from the web store. It looks like it's a listed accessory on the mobile App Store app that you linked to, which it probably shouldn't be, but I don't think there was language recommending that you purchase it.

To your point though, I do think it's bizarre that Apple only allows one Remote to be paired to the TV. For the casual gaming audience, I imagine having another Remote in a drawer for friends would be much more palatable than pulling out a game controller. But then again I think most of Apple's decisions regarding games on the TV are really bizarre and seem out of touch.

However he was specifically talking about Star Wars, in which case it's covered under Disney Movies Anywhere. Though be warned that A New Hope isn't covered under DMA as Fox owns the distribution rights to that movie, and will for probably forever.
tl;dr - apple doesn't require app thinning and on-demand resource bundles on iOS (though are now highly encouraging it). They DO however require those from the start on tvOS.
The games they showed on the September Event (Beat Sports and Crossy Road), which are casual in nature, allow multiplayer using iPhones or iPod Touches. Since pretty much every future Apple TV owner probably already has one of those, it's not that big of a deal.

Went ahead and repurchased the Apple TV 3. Not willing to spend hundreds of dollars to upgrade my home theater system right now. Frankly, I realized the new Apple TV is not going to do anything different from what I want it to do so why upgrade.
