How reliable/credible is Gamestop.com when it comes to buying used games? If I buy a used game online there, is it going to come with no manual in some plastic sleeve or something? I'm hoping that when I order from them I'll get the original packaging with the manual. I'd assume they would make mention of missing case/manuals?

This is a preowned video game. It is guaranteed to work on your video game console and may not include a box or instruction manual.

EBGames.com will tell you if they have the manual and case, but anything before PS1 is gererally a lost cause. I was pleasantly surprised a few years back when I ordered Dynamite Headdy for my Genesis, it came with both manual and case. eBay is usually a better bet for older titles too.
