Yeah my friend misses a lot of inside shots too. I can see where that would get frustrating.
I shoot over 45% against the computer and probably better against my friend, and I'm an outside shooter/pick and roll player. I don't find myself missing an absurd amount of layups, however I think that any layup that is contested should be rattled. I like the toned down dunks myself, as it's a college game and coming from Live of the late 90's, it's just a better type of basketball than the run and gun series of Live.
It's got it's problems, but for my money it's still the best basketball game ever made. Another thing that helps is that the sliders are almost perfect out of the box, so that helps with online play.
