Well, the chipset may be the same but the OS, RAM setup, and driver workarounds (ie: virtual memory cards, passing data through the PS3 subsystem, blah blah blah) can introduce a lot of situations that will need some fix downloads. It's not exactly the same plane as the Wii, where a clockdown is basically all it takes for a 90% identical hardware setup. (I think the Wii will definitely have some issues as well, but Nintendo is incredibly good at hunting these problems down, so I suspect they've squashed just about everything in the first Wii upgrade.)
I agree that it's quite mysterious considering the onboard chipset, but after seeing some of the bugs I have in game development, this doesn't really surprise me. I get the feeling Sony has been running themselves to death every day fixing bugs, to the point where I wouldn't be surprised if we see regular system updates through the next six months, fixing BC issues and adding features that they really should have or wanted to have in the first place.
EDIT: I think this post makes a very good point regarding the source of many of these problems.

It seems to be the case. The manual clearly shows that you can discretely set audio and video output plugs, so unless there's some bizarre HDMI snag, you can set HDMI for video, and then plug in the stereo plugs on the AV cable for audio (just like how the gamecube uses both the digital and analog ports since you need sound out of the latter.)

Are monitor types possibly incompatible?
As others have mentioned, it could very well be HDCP denying you, as few PC monitors seem to be using it at this point. Incompatibility is a smaller percentage issue, though in that case you'd definitely need a custom resolution setting anyway, I imagine.
