I'm wondering if, should Civil War share storytelling flaws with Age of Ultron, the word of mouth on the film will end up taking a stiffer hit than it normally would due to the fact Batman v. Superman will be touching on many of the same themes a month prior.

I think it will simply based on the name. It's OW is going to be insane.
But if it's RT score is below 80, it's not going to have legs.

No, the biggest barrier is foreign audiences. In order to make $1.5bil worldwide, it would probably need around $1bil overseas. No Batman or Superman film has ever even come close to that. The characters are widely appealing in the US and UK, and I expect China to do pretty big business too, but not particularly noteworthy outside of English-speaking countries.
And even in America, Batman and Superman are nowhere near as popular as Star Wars. If you look at an all time adjusted box office gross list, you'd have to pass over 5 Star Wars films to get to the first Batman film with The Dark Knight at #31. You'd have to pass another one to get to the first Superman film at #68. The domestic total for the last Superman movie + the domestic total for the last Batman movie combined does not even total the domestic total for the last Star Wars movie, and you can expect a fair bit of overlap in audience between the two characters.
And Civil War opens 6 weeks after BvS. Most blockbusters make around 95% of their total in the first 6 weeks. Most Batman and Superman films make around 20% of their total gross in the first 24 hours.
