I believe Naraku placed Kikyo's hatred of Inuyasha from back when she sealed him away into Kagome's heart, in order to prevent her from being able to use purification powers.

Shouldn't Kagome be over Kikyo & Inuyasha's fling from 50 years ago. I thought that was a plot point like a while back that they made amends
