Okay, here’s a basic cliff notes version of what was happening in FLCL:

Naota is a 12 year old boy who lives in the small town of Mabase. He goes to school and has an older brother named "Tasuku" who recently moved to America to be a professional baseball player. Naota thinks his brother is very mature and also thinks all the adults in his life are very immature (which they are). So, Naota is very obsessed with trying to be as mature as possible.

He hangs out with a high-school delinquent girl named Mamimi who in the past had a crush on Naota’s older brother after he saved her from a school fire that Mamimi (who is a pyromaniac) started. She treats Naota as a surrogate “boyfriend” in Tasuku’s place calling him “Ta-kun” for short.

One day, a strange woman on a yellow vespa hits him on the head with a guitar. This is Haruko, a space alien who was a member of the space police force in charge of tracking down space pirates. She hits Naota on the head to open “N.O. portals” which are highly advanced spacial portals that can transport objects light years away. It seems only some people have the right kind of head to create N.O. portals and Naota is one such person.

Haruko is truing to find the astral being known as Atomsk, a being of incredible power who has so much N.O. he can steal whole star systems. It seems, Atomsk was recently captured by Medical Mechanica, an alien organization whose goal (it seems) is universal conquest by all destroying all thought in the galaxy.

When Haruko opens N.O. portals in Naota’s head, this transports robots (and parts of robots) from Medical Mechanica’s home base somewhere else in the galaxy. She’s hoping that eventually Atomsk will also emerge from the portals. All of the robots that come out are part of a large robot that forms into a giant hand that will start the iron shaped Medical Mechanica plant in Mabase and start the invasion.

Not all Earthlings are unaware of these aliens. Commander Amaro and his assistant Mitsuabari work for the Bureau of Interstellar Immigration (think Men in Black). They are in charge of negotiations between the government and Medical Mechanica on Earth. Even though they know Medical Mechanica’s intentions they try to prevent them from starting their plans because humans are basically “a million years underdeveloped” and primitive by comparison.

Amaro also has a history with Haruko who he met when he was kid in a similar fashion to what Naota is going through. Back then, Haruko tried using the young Amoro’s head as an N.O. portal but found it lacking. When she took off to go after Atomsk then, it wounded Amaro who had fallen for Haruko and wrongly assumed that Atomsk must be a handsome man who she had fallen in love with.

Lots of stuff happens in the episodes between the first and last (which I can elaborate on if you like) but basically the show ends with Canti (a component of the terminal core… the device that activates the Medical Mechanica plant) stopping the Medical Mechanica as Naota absorbs the power of Atomsk. Once he kisses Haruko, the real Atomsk finally emerges from the N.O. portal in his head and is revealed to be a giant bird-like being of immense power. Haruko is dumbfounded by the sight of Atomsk and watches as he escapes Medical Mechanica’s and her grasp.

She then briefly considers bringing Naota with her but decides he’s “still just a kid” and takes off for deep space after Atomsk once more.

A lot of the crazy shit that happens in the show is mostly based on the fact that the technology used by the aliens in the show is so far beyond human understanding as to be outrageous and magical. It’s also because the creators of the show wanted it to be zany and insane.

Those things would fit well in a horror game. A shame they never appeared in a FMA game (as far as I remember).
