Raiden being the MC in MGS2
Spider-Man 2 Story (how bad they f*ck up Peter Parker and MJ)
TLOU2 ending (cemented to me without a shadow of doubt, how trash the story of that game was, at least is amazing everywhere else).

1. The Witch's House. The ending..... Nooooooo. ;_;
2. Just Monika, JUST MONIKA!
3. Nier Automata. Ending E. I will help.

Super Metroid's final battle. Completely unexpected, and brutally sudden. Absolutely incredible for its time and the hardware it ran on.

Lisa's fate in Silent Hill. I still have trouble replaying the game because that scene was so unsettling.

The first Scarecrow section in Arkham Asylum. Brilliantly executed, and perfectly fit the atmosphere of the game.

Pokemon Gold/Silver:
Kanto being included in the game was kinda mind-blowing for me.
This was like a rumour on the playground when I was a kid, one of the older kids apparently know how to get there but refused to tell anyone. We called him a liar, then he brought his gameboy in one day and showed us, that was a magical moment.

Star Wars: Knights of the Old Republic:
That you are actually Darth Revan was a crazy reveal and changed my point of view completely. BioWare really knew how to write cool shit back in the day.
This was the first time I had ever seen a memorable twist in media, so it was absolutely mindblowing. It was like a "Holy shit I didn't know you could do that" moment and essentially created my love of storytelling, especially in games. It's still an absolute tragedy what has happened to Bioware.

Sticking to Final Fantasy, I'd say....

FF6
Kefka destroying the world.

FF7
The Cloud/Zack reveal.

FF10
Zanarkand, Tidus etc.. all being dreams of the Fayth that will disappear when Sin is gone.

Regarding FF7, here's a great vid covering it.
