Resident Evil: Dead Aim or the RE: Survivor games are pretty obscure.

Not really obscure, more like infamous.

Sonic Triple Trouble
In my opinion, one of the best portable Sonic games ever made and certainly the best on the Game Gear. It's the closest to a 8-bit Sonic 3 you can get.
Bonus points for the Special Stages that are actually quite fun (different from Chaos that sucks ass), specially the battles with FangNack.
Played a shitton of this on my GG back in the day.

They added all 12 Game Gear Sonic games to the GameCube port of Sonic Adventure 1. So maybe not obscure in and of itself, just obscure compared to other Sonic games.

If you want to go the CDi Zelda route Faces of Evil and Wand of Gamelon are not the winners.There's also Zelda's Adventure that rarely gets mentioned.
It also has crummy live action cutscenes.

My personal favorite is RE2, but I feel the spinoffs all tried their own thing, and we're mostly successful at changing the formula/adding to the lore. Survivor games were kind of crap though.
The Outbreaks were pretty ahead of their time in concept.

well, it was originally designed as a new IP from Tsuboyama and Imamura (both involved in SH2), but later converted to a Silent Hill because the higher-ups @ KCET got gutless.

Dunno if Perfect Dark can be considered a famous franchise, but at the time, after PD64 the franchise was quite popular. However, i never knew someone who knew there was prequel in the GBC (with rumble!
And full voice acting. Very surprising for a GBC title. The game play wasn't bad either. Its main fault was that the sprites were too large and you couldn't see much of your environment in order to make it work. MGS: Ghost Babel was superior in that department.

Would Silent Hill: Shattered Memories count? I felt it got overlooked by being Wii/PS2 only. It was really good, especially on Wii.
Silent Hill: Origins too- PSP/eventual PS2 port exclusive. Wasn't too good or memorable, to be fair.
Seems Silent Hill: Downpour was pretty neglected too. Shame, as it was really quite atmospheric and decent, despite being a technical mess (and having lackluster enemies).
If not those though, then definitely Silent Hill: Book of Memories.
But that one should be obscure. So obscure that it collapses on itself and is erased from time.

It was turn based combat, and actually attempted a plot with npcs and dialogue.
It was actually pretty fun but i never got very far because it drained my phone battery like crazy.
To date, the only mobile game I've ever paid for.

I'm not sure if I would call it obscure, but there are many who haven't played it. It's my personal favorite SH game, because I feel like the combat in every game is so clunky and the way Shattered memories pulled off the chase scenes were more tense than I expected. The atmosphere and music are top notch as well.
Beyond Mystery Dungeon and Ranger, past the Gamecube games, Pinball and Poképark, even a layer beyond obscure Pokémon spinoffs like Conquest or Trozei, far below into the depths of obscurity, there is one game to rule them all. An early Nintendo DS release that is the king of obscure Pokémon spin-offs, it can be no other than:

A damn shame to. Since all konnami needs to do is release it on VC for 3DS. When snake was added to smash and 9/10 people didn't realize he had a exclusive title on gbc you know something is messed up. Especially since it's easily one of the if not the best gbc game.
I actively enjoyed the GBC during its lifetime, but I never picked this up for some reason. I want to erase that regret.

Outbreak for me was amazing since I had online on my PS2, Sadly living in the EU only Outbreak 2 had the online as 1 did not.
I still to this day hope for a revive of the games to some degree with minimal changes.

While the Cyborg had new sprites, he played like Ken.
Here is Street Fighter II: Movie. It was released as a companion to the animated movie that came out around the same time. In this game, you watch clips from the film and train the Cyborg character up to beat Ryu.

I Am a Teacher: Super Mario Sweater is even more obscure.
I think I saw Master Arena in a convenience store bargain bin once. I don't think anyone ever bought it.

I was going to say this game, which may be an unknown spin-off from Street Fighter:
But on second thought, it might not be, since it had a mish mash of Capcom characters in there. But a Street Fighter majority, and the name of a Cammy move, make me think it was initially conceived as a Street Fighter spin-off.
Also: joke answer: Death by Degrees as a spin-off of the Tekken series.
