Okay, I added a disclaimer at the top. I thought it was obvious enough that there were spoilers about the ending since I talked about his Stand.
Just trying to be more safe than sorry for the anime only peeps, no worries dude. Anyone who hasn't managed to be spoiled yet deserves not to be. :p

Going to throw in Mashiba from Hajime no Ippo. He's amazingly nefarious when he's first introduced, and then spectacularly makes a transition into the supporting cast.

Actual answer by me: Father/Dwarf in the flask Homunculus from Fullmetal Alchemist: Brotherhood

Tricks the greedy king of a florishing country into sacrificing one million people just to get a body. Creates an own country for his plan, manipulates all political events for half a millenium from the shadows, causing constant revolutions and wars around the country. Constantly outmanouvers the protagonists. When all conditions for his plan are set he sacrifices FIFTY MILLION of his citizens in order to become a god. Also, his offspring is amazing *-*

I like the punishment he received in the end too. Fails in his endeavor, meets God, God tells him he sucks and will never achieve his answer and casts him back to the wiggling hands while he cries like a little bitch in his lowest form. Wonderful karma.

Johan was my first pick, but he's been mentioned.

Lady Eboshi is my second. Her whole drive is about taking control of her own fate and the fate of her people from external forces. She's smart, confident, treats her people well and her motives are (mostly) sound.

Yep, from my 500 Animes watched and 300 Mangas read no one comes close to him.
Yeah, in terms of despicable deeds, nobody comes close.

There are however more elaborate and nuanced villains nowadays, while he's the type that you just want to fall off the face of the planet. Of course, he's just a foil for the type of story Miura actually wanted to tell. Berserk was always dark fantasy, even from the prototype chapter.

Dear god, the interactions between mashiba and ippo is some of the greatest comedy i've ever seen in a show. The skanky music that usually plays just sells the whole thing. Shame they got rid of it in the third season.

The most sadistic character of HXH has only just been introduced (well, give or take a hiatus or two). Didn't appear in the anime, so I won't say who, but it's obvious if you've read the manga.

Lelouch starts as an anti-hero, and I would say becomes an anti-villain at worst. Wouldn't say he's a villain.

Fuck Lelouch though.
Having finally read a good part of HxH...I don't see why Hisoka gets mentioned as villain so often.

Is he a cruel, twisted and possibly paedophile bastard? Definitely, Hisoka is totally off the rails.

But...that's it. There's no bigger motivation or plan than "I want to have fun" behind anything he does, no intention to rule the planet or destroy it or something. It even goes as far that he helps Gon & Co. when he's bored. I'd call him an antagonist rather than villain.

The closest to an actual villain in HxH are the chimera ants so far.

Half a million people died when they forcefully tried to awaken Nen in humans in order to create soldiers to take over the world. Now THAT'S villainous.
Chrollo Lucilfer, I would say, is a villain. At least half of the Phantom Troupe, if not all of them, are villains.

Ok guys, but hear me out though:

Is that guy the nazi one from hellsing? I am currently watching ultimate but from the og anime I always felt like every enemy was good until Alucard went all "Ok, I"ll have to work a little" and then crushes all his oponents in mere seconds, the bastard was incredible overpowered
