The cops are saying he does have one, the wife claims he doesn't. I don't think the wife is close enough to see.

His wife likely knew about his history of shooting at cops. That's probably what she was telling him not to do. And considering his criminal history, the handgun was likely illegal.

I find it strange that the Officer is yelling "Drop the Gun" followed by the wife asking him "Get out of the Car" [before they break the windows] and the cop is asking for a baton.

1. Guy with a traumatic brain injury has a gun, is told multiple times to drop it. He does not/he points it at officers. He is shot.
2. Cops pull up on random dude reading a book, start screaming at him to drop a gun he doesn't have (in order to create plausible deniability?), all while being filmed by both their own bodycams and his wife who is screaming at them that she is filming. Positioning themselves in a way to obscure all cameras showing that he's actually holding a book. Smash his windows, shoot him, plant a gun and remove the book.

They're just yelling this to get away with whatever happens next.I remember watching a video (can't remember if it was recent or an old YouTube clip) where the police were shouting to a black man to put down a gun (or something along those lines), only to justify shooting him. Seems like if you scream "put down the gun", that in and of itself is supposed to be the justification to use force. even if you never see a gun.
