Just to clarify based on the interviews so far it sounds like Whedon was brought in to write the script after Iron Man 2 right when Thor was about to be filmed. They showed him Thor and Cap scripts. They had a small structure to Avengers ready. Coulson, Cosmic Cube used to bring about Alien invasion through a Portal were Marvel ideas.
Considering Joss directed and wrote that end credits scene in Thor, Loki as a villain in Avengers might have been his idea as well.
I dunno. Loki was the first Avengers villain. I would assume that was Marvel's idea as well.

People were saying Whedon had more to do with how well the film turned out than Feige, as opposed to those saying Feige deserved the majority of the credit.

Creating aerial bases, giant green rage-monsters, chariot-riding aliens and massive flying serpents is all well and good, but for White, the real thrill of working on "Avengers" was collaborating with Whedon, a storyteller who White was already very fond of going into the project.

Joss is so good at working with actors, and that extended right through working with animation and trying to get that same performance, really coaching us along. Also Hawkeye/Natasha/Fury will probably be the stars of SHIELD. And modern Hawkeye written by Bendis is boring.
Read Remender or McCann or Slott's Hawkeye. He is supposed to be a wisecracking player type character with some anger issues.
