Rare didn't put them all into B-T, by the way. They only put in the eggs and key "that we knew about" IE, the Ice Key, the Pink, Blue, and... Green egg? There were actually like six eggs and the key, but since only hackers found out about the other shit they just put into B-T the bare minimum to appease people who weren't in-the-know.
The actual answer to the question was, Rare figured out a way to transfer data from one game to another using a system called Hot Swapping, where you could change out the carts in the N64 while the system was still on and the game running.
There were meant to be challenges in Banjo-Tooie that would give you hints or items or power-ups that you'd then Stop and Swap the carts back to Banjo-Kazooie to use. Then, once you obtained what you set out for in Banjo-Kazooie, you'd hot swap the carts once again and use what you found in B-K in Tooie. To quote Scribes, the unlockables would have been "Spiffingly desirable."
However, Nintendo didn't like the idea of hot swapping and were afraid it would damage the system and game pak.
And that's just how B-K and B-T connected. Before B-T was made B-K was meant to be hot swapped with DK64, which is likely another reason Nintendo didn't like the idea. So once it was scrapped from DK64, it was moved to Tooie, and then scrapped all together.
Will fans ever find out what those eggs and key ever did? I sure hope so. Even if they're never able to be used in the games I'd still just like to know what the features would have been.

George, why does Rare avoid answering any question that involves someone asking for a sequel or if there's a sequel of Conker's Bad Fur Day? I was disappointed that you guys bleeped out most of the stuff in the remake for the Xbox and I really thought multiplayer was hideous. So are you guys working on a Conker sequel or do you plan working on a Conker sequel after Banjo hits store shelves?
I don't remember where, but Chris Seavor (Conker's dad) has stated that Conker's Other Bad Day is on hold. He's burnt out on Conker right now and wants to do other things. (Completely understandable as he had to make the same game twice in a row, however it's still disappointing...)
