I think is LESS about not understanding the story and more about one of two things:
1) Not liking the story
2) The story not going the way you wanted to go
Many people were upset about the decisions they made for the story because it wasn't what they wanted/expected. The story makes sense and it's good and coherent. Of course it's not perfect, but they made a good job with it. However, many people wanted to play as Ellie and Joel for most of the game and wanted a fair-tale ending for them, and since their desire were shattered in the first 30 minutes, they invalidated the game and started hating it.
I could understand that. I've watched tv series where they go other way or make decisions for a character that makes me not like the story anymore or even drop the show.
The biggest problem with TLoU2 as that it sparked a group of people really "dedicated" to hate it at all costs. I haven't seen that before with other game. There are fans and fanatics, but I hadn't seen this kind of hate and disproval of a game and their developers. It's like those people don't realize the game is fiction and the characters don't exists, and that the creator is the one in charge of making whatever decisions they want. Those people really have felt entitled to think they are able to discriminate, hate, threaten, etc to whoever likes the game and/or its story and characters.
