They probably estimate the loss of potential sales based on the number of downloads since these sites do keep logs.

Yep, that's what they do. That's the way they find damages, just like Nintendo did with Yuzu regarding TotK. One download is one sale loss, and maybe a judge might find that reasoning correct since for each people who might have not bought it someone else might have shared his download with someone else.
