I'm on my 3rd, almost 4th rewatch right now and that NYT writer is living in a bizarro world. How can you watch Alison pretending to be Sarah when meeting Kira and tell me there isn't a clear and definite distinction. Or Cosima and Sarah at the bar, or Alison and Sarah in the shed at the soccer field.
So I read the paperwork there. Possible David Fortier is scummy, but the similarities claims are a bit of a stretch to me. The things mentioned aren't so unique/specific as to be classified as anything but tropes (none of which are particularly uncommon). Though I obviously don't have the full picture without seeing the screenplay of contention.
I like the show but I kinda wish that it just focused on the drama that develops in these girls lives from being clones instead of the criminal conspiracy that seems to be going on. As soon as the bad guys showed up and one of them had a tail I think things got too silly. I am a bit worried because there's that new character with the cowboy hat and bolo tie that looks like Rich Texan from The Simpsons.
So I just saw the Clonversation on BBC America. I wanna talk about the scene that they revealed on the show
Rachel reveals that Paul is her monitor. She says that she has a strong connection with Dr. Leekey for a long period of time and has been apart of the Dyad Institute for so long that she currently outranks him in the management tree (for lack of better words). She also says that Paul as grown too close to Sarah Manning and looks like she has a bag with a gun in it. She tells him that you have a decision to make because there is no middle ground here. Paul responds with "What do you want me to do?" (paraphrasing)

So does this mean Rachel jealous of Sarah? Or is she going through official protocols of some sort? Paul also seemed to cut allegiances rather quickly when Rachel got involved. Also does it mean that a monitor can monitor more than one clone?

This starts off with the scene between Helena (playing as Sarah) and Amelia in the house. Amelia reveals that Mrs. S, Siobhan isn't who she says she is but doesn't get to complete her thought because she gets knifed in the stomach by Helena. So this had me thinking on who could she be.
Fast forward to the scene with Sarah, Helena, and Amelia. Amelia says the same thing but just repeats, "Foster mother, foster mother." and then shows Sarah the picture of the two doctors, then she dies. So I think most of us came to the conclusion that she was a doctor with Project LEDA (just found out something interesting about this as I typed this out, I'll add this at the end). No brain power needed.
Well remember that Mrs. S "found" Amelia. How did Amelia knew to bring a picture of Mrs. S as the professor without knowing that Mrs. S is the foster mother? Was there any conversation between the two during the time Amelia and Mrs. S met up until Sarah came through the door? I don't think Mrs. S was as suspicious of Amelia as it was the other way around because she was ready to drop a bomb on Sarah from the get go. It was only until Mrs. S saw the picture that she began to show suspicion (but it could have been before, but was never revealed).
Just had an idea
Amelia brought the picture originally to show Sarah who her genetic parents are because regardless, she wanted to reveal that much. When she realized who Mrs. S was that contacted her, she put two-to-two together and is thinking Mrs. S aka the doctor aka the genetic mother was behind it all to get Sarah back.
The problem is, Mrs. S didn't know what happened to the baby and either by divine intervention or some unknown help, came back to her. I'm thinking that she still being a doctor was set up to be Sarah's monitor and before she left, she had the kid, Kira. As monitors, you are supposed to be on your mark as much possible, but now she has her kid so she'll eventually com back and in the mean time, she'll be monitoring Sarah's kid, her granddaughter. So the doctor will be playing as a foster mother and keeping her cover even up with Amelia and wanted to cast suspicions of Amelia on Sarah to keep her cover up.
Rachel Duncan called Mrs. S to take the kid and stage it as a break-in to not only keep Mrs. S's cover and to keep the suspicions on the Dyad Institute. What neither of them knows is if Amelia spilled the beans already.
Alternative to the theory: the cloning may not stop at Sarah and Helena, but maybe Mrs. S as well. Mrs. S could be either be clone or identical twin of the doctor on the photo. Mrs. S was a foster mother the whole time and her sister/clone was a doctor the whole time. The doctor with the help of whoever she worked for (probably Dyad Institute) made it so that if that kid was ever a ward of the state, Mrs. S would get her. Regardless, that would me Mrs. S was shocked to find out that the person in the picture looked exactly like her which would mean Rachel didn't call Mrs. S, but some other goons and took her and Kira both against their will. Which maybe someone was "monitoring" Mrs. S as well from whoever was running the Project LEDA.
Theories with clips involving Season 2 (in spoilers):
We know that there was an 'S' revealed in the back of the picture while Sarah was looking at it in the bar. So I think it's safe to assume that the Mrs. S (or her clone/sister) has the same last name is most likely her in the picture.
Rachel Duncan has implied to Paul that Sarah needs to be taken out. Which means that the threat of never seeing Kira in the sneak peek of S2E1 has no hold on Sarah anymore at the Clonversation's clip. One of two things happened, Sarah knows Kira is safe or Sarah knows Rachel and the Dyad Institute doesn't have her.

Is there any connection between Project LEDA of the photograph and what Delphine and Cosima was using to decode Cosima's DNA into the patent? That one maybe a stretch, but who knows.
tl;dr
Ameila knows who Mrs. S is in relation to the photograph. She thinks she's the same person, but I think that she could be either her, her clone, or her identical sister.
Mrs. S again could either be the doctor in the photo, her clone or her sister. It could also be the fact that she wasn't even aware of this fact and is calling into question of the photo, like who is she and why does she look like me?
Or she's casting her suspicions to protect her cover regardless of the connection between her and the person in the photo

Kira found a way to get away from the clutches of the Dyad Institute and Sarah, Rachel, and possibly Paul knows this fact which is why Rachel wants her dead (implying she does at least)
Project LEDA may be based off of something that actually exists
I probably sound like a dumbass so please dissect everything and if I'm just completely wrong, just say so. I think 33% of this was coming to my mind as I typed it out. I had some of these thoughts after finishing the season finale.
