Almost forgot.

Sailor Moons dead(in the japanese version) teammates coming back in spirit to lend their power.

End of Evangelion.
Asuka gets her head back on her shoulders, emerges from the water, goes hard in the paint, but time still runs out. She gets speared and those creepy / goofy looking mass produced Evas that she just styled on get back up and rip her apart. That scream Asuka lets out when she's speared is a little too painful sounding, it's ridiculous.

Berserk - Griffith:
"If you touch me now, I'll never forgive you". That whole sequence spiking at the eclipse was just nuts.

One Piece has a lot of powerful scenes through out the whole series and so does Hunter x Hunter. I think they're only two anime series I've watched have made me kinda emotional in some scenes.

One Piece
Going Merry farewell

Hunter x Hunter
The Chairman dying

There are probably a lot more powerful scenes in One Piece but the one I mentioned probably impacted me the most.

Edit:

Oh I can't believe I forgot another scene from my favorite character in One Piece.

Zoro taking all the damage that Luffy suffered during Thriller Bark and acting like a boss afterwards like it was nothing.

When
Mayuri gets shot and killed
in Steins;Gate. I jumped out of my seat and said WTF?!!! It gets crazy from that point.

Was just about to post this. Its been a long time that in a show or a movie I actually got angry with a fictional character for what they did/ an action they took that seemed in line with their motives (and not shitty writing). From that point on that shows story takes off and it's awesome. It makes it hard though as I try to tell people to watch the show by attempting to give a brief a synopsis of the plot without spoilers and it tends to turn people off.

I had the same problem with getting people to watch the Shawshank Redemption as the 2-3 sentence synopsis removing spoilers makes it sound dull. Thankfully TNT helped out with that one by playing it every night cause then everyone watched it at some point. Maybe TNT should show Steins:Gate instead of Law and Order for a few months... I can hope.

Off the top of my head
Black Lagoon: Episode 24
"DON'T LOOK AT HER, ROCK! LOOK AT ME!"
Psycho-Pass: Episode 11, ill just use this image in the spoiler Steins;Gate Episode 24
There was a scientific rationale for that! Because... important memories, including, but not limited to, one's first kiss, are stored in the hippocampus, which makes them harder to forget. So I figured... (sometimes something a little more positive can be powerful)

Special Mention to Fate/Zero Finale
Saber being ordered to destroy the graile

These as well
