They're IOSes, not isos and they each have different function sets. E.g., 37 is good for USB peripherals (Wii Speak, Rock Band, Monster Hunter). I've spent a significant amount of time trying to answer every question you may have about upgrading and making the process really simple and risk free, and I don't think there's anything else you need to know, really. Use Dop-Mii to check the versions of your IOSes. If you can install BootMii as boot2, then there is a small risk. Otherwise there is none. The confusion I guess comes from the fact that it says there's a small risk with the official 4.2 update from Nintendo (whether you have homebrew or not) but then goes on to recommend it as the best option for updating. So I wasn't sure if there was a risk or not.
