Oddly, the 3DO version is the best one to play. I spent all summer back in 1995 playing it to my hearts content. I remember putting the star map up on my wall and putting a pin in each system I visited.
I pine for another game of its caliber. Another sequel, perhaps? I never got into SC3 - is it worth a try?

The big downside was the AI in SC1 was pretty poor. Once you learned how to use the ships, you could beat the computer about every time.
I tried to get into the UrQuaan Masters a year ago, and it still seemed to "much" for me. Plus, I didn't have a controller, so the space combat was frustrating.

If any of you are looking for a similar experience, you might try Starflight for the Genesis. It's a very similar game, and I played it before SC2 (so to me, SC2 is a similar experience to starflight). It doesn't have nearly as good of a battle system, but its mining and planet hopping is done better. You actually have to land your ship on the planet, and the planet's gravity affects how much thrust you have to use. The planets are really well done too.
Really if you like SC2, you should like Starflight.

The 3DO version had missing text, had atrocious CGI intro and ending, voice acting, while good for some races, was completely off on others (Orz) and SC2 is much better without the voice acting. The game was to appeal to imagination (with many references to frungy, happy brown Ur-Quans, ancient wars, and so on) that voice acting really mars the experience. Hell, the Dynarri sounds like a Texan with a southern drawl! And the 3DO version missed out on having the credits dialogue which really made the ending above and beyond other video games.
