Submitted my application for the free upgrade. Didn't even ask for receipts etc just my serial number, which was handy.

What would you need a USB stick for? Mountain Lion installer is literally an app that you run and then ML is installed.

Clean install. I want to wipe the HDD. My Mac was purchased in 2011 and hasn't been reinstalled once, and I can feel is slowing down enough that it pisses me off. Doesn't help that my main computer is on an SSD and my Mac isn't. I'm sure everyone with an SSD knows what I mean by that.
Try and upgrade first, you can always do a clean install later.
But you won't need to.

You will have 2 identical systems if you do an update and if you do a clean install + restore from backup.
It's of course your prerogative if you choose to waste your time to chase after a placebo effect. The only thing that *will* *actually* alleviate your woes will be buying an SDD.

Did they change something in the upgrade process with ML? What you describe wasnt the case with Lion, i did the update back then and the system was slow as hell afterwards. A clean install solved it though. Was also planning to do a clean install with ML as well.
