What seemed to fix the problem for me......
I did a full format of the 2nd memory stick (After backing up stuff). Then I did a the swap tool on SNES 9x and it works just fine now. It is slow, but i'll tkae what I can get, not like it's not going to get better.

Seriously. I just found out the hard way. Luckily I backed up my mem stick's contents before installing Doom.
After it corrupted the card it left all sorts of junk files on the stick. To delete them you have to reformat the mem stick. To do that hook it up to the mem stick reader on your computer, go to my computer, right click the drive that corresponds to the mem stick and select "Format". Leave the label field blank and hit okay.

when i click an emu and do the swap I get an error messege, so what i have on my second stick is probably not correct and its probably the emu file itself. I'm missing a step.

And to clear everything up:
Once this is done, you will need to swap only once. When you swap that once it will run a program that flashes the firmware back to 1.0, therefore allowing you to use homebrew without swapping all the time.

It works by setting the psp to sleepmode after launching.. and then change card, and resume.
seems to be less violent too since there should be no current that could destroy the card then?
Load MSwap Tool, then select your PBP File and hit generate.
The program will create DIRS: MS1(Dummy Stick) and MS2(Real Stick)
MS1 contains the loader info basically, MS2 Contains your homebrew
and your roms/whatever else.

Here's a question though
Common sense tells me that as long as you use the same rom and the same emulator (barring changes to save state code between differing version of said emulator), you should be able to share save state files between the same emu being run on two different machines...
In other words:
I start playing Super Mario World using SNES9x on my PC/Xbox/whatever
I save using a save state for the emu
I take the save state file and the rom that I'm using, and I copy and paste them to the proper directories in the memory stick to be used on the PSP
I load up SNES9x on my PSP with the transferred rom & save state
I continue right from where I left off, but now on the go
The little coder boy in me says this should be obvious, but I want to be certain before I plunk down a wad of cash on this. HELP ME GAF. :S
