It's a known bug sadly.Oh boy. Gym battles seem super broken to me. I had to kill the app both times after finishing match (losing basically in my case due to bad deck) as it hangs at the final HP level struggling to talk to server. Everything else works just fine for me but Gym seems broken at the moment.
Multiple points!
1. Training at gym in the first place (whether or not it has a slot for one of your Pokemon yet) gives you XP and raises the Prestige of the gym
2. If the Gym goes up in Prestige level that unlocks another slot for you to put in a Pokemon
3. A challenger must defeat all Pokemon inhabiting an enemy gym, so leaving your Poke there is helping to fortify it
4. Having a Pokemon defending a Gym grants you a daily bonus of the cash shop coins (Shield icon on the shop page). You don't have to be the gym leader, the bonus is the same.

If it has an open slot, there will be a button when you look at the gym, I think in the opposite corner of the one that you press to fight. If it doesn't, you will have to fight there (training or sparring) until you raise the Prestige of the Gym to the next level and unlock a slot. While push notifications would be lovely, seems like the app is engineered to make the Go Plus device as compelling as possible, so I don't really expect them to happen.Walked around the neighborhood for about 45 min. First 15 I didn't encounter anything. Decided to use the incense and ended up catching about 12 Pokemon in about 30 min. Hit level 4 before coming back inside. Real pain that you have to leave the app open to be notified that a Pokemon is close. A simple push notification would be great. App feels rushed.

Be warned though that your own Pokemon will take damage from this training and need to be healed. It's a great idea to attack them with pokemon close in CP to the ones at the gym, that you aren't really planning to keep and can just transfer to Professor Willow afterward when they're all beat up.
And yes your screen need to be on but you don't need to activate the AR.
So I own two gyms now. One of them is level 2 with a 2000/4000. What does that mean? Can I put more Polemon i to it?
Since this game is basically one giant Safari Zone it would be cool if they added areas that are an inverse of the Safari Zone where you battle Pokemon against wild ones to train and level up.
The first update this game needs is the ability to remain open and running when the screen is locked.

Do i need to defeat all the other trainers at a friendly gym to ''train'' and raise the prestige level or just one? I'm pretty sure i can defeat the first pokemon and my nearby friendly gym but the other 2 are out of my reach cause they are too strong.
