I've forgotten how to keep the square vs. rectangular pixel ratios right when working with illustrator and after effects...thoughts?

I am not sure what you mean by 'right'. When working in illustrator, set Image->pixel Ratio-> Select the ratio your video uses. I know nothing more advanced than that, I have yet to watch the 15DVD of total training for after effects.
 
In After Effects in the composition settings, you can change the pixel aspect ratios for square, and non-square pixels for DV or widescreen. I think the Short Cut Key is Ctrl-K to change comp settings.

haha, forgot I posted this. thanks--I remembered about a minute after posting and then I spent 6 hours on a video I just tossed out. Fuck. anyway, thanks.
 
Workflow

The best work flow is to keep everything at a 1.0 pixel aspect ratio (Graphics, AE comps, etc..) as it is much easier to work in 'computer space', and then go to wonky television aspects when you export. Take the video that you have (if it's 486 0.9 pixel aspect, and import it into a 540 1.0 pixel aspect comp and just scale it to fit.

When you export set your render queue to 720x486 resize and all will be well.
