Helix Fossil continues to tell us Eevee/Flareon wasn't a bad choice. I've been against it, but...I'm starting to sway...

All we have to do is deposit Dux/Jay leno. If we deposit drowzee that's not too bad either. If we deposit Pidgeot or Abby obviously we just spam until we get them back.

The only threat is releasing pidgeot, which we can negate if we get fly

But that also makes wanting to use HMs on the overworld ridiculously frustrating. Needing to use Strength, Surf or Cut on a specific tile that takes ages to position to then just fly to the other side of the world would be horrible

Also, how does the game receive so many commands at once? Does it take them all, or just some?

I think someone mentioned that while the player character is moving between two spaces (ie, while the animation is happening) all inputs are ignored by the game by design. Beyond that, who knows.

Because we need a spot for a surf Pokemon and the chances of buying a water stone and using it on Eevee are slim to none, worse if we fail to get Vaporeon we will have to deal with the PC again which can lead to one or several boxings/releases.

Correct. It is to prevent you from being able to strand yourself on Cinnabar.

2. A pokémon with an HM move cannot be deleted

If they did, they're wrong. You 100% cannot, regardless of the HM or the Pokemon.
